A case for re-inventory of Australia’s plant pathogens Naturalis
Hyde, K.D.; Chomnunti, P.; Crous, P.W.; Groenewald, J.Z.; Damm, U.; Ko Ko, T.W.; Shivas, R.G.; Summerell, B.A.; Tan, Y.P..
Several filamentous oomycete species of the genus Halophytophthora have recently been described from marine environments, mostly from subtropical and tropical ecosystems. During a survey of oomycetes from leaf litter of Spartina alterniflora in salt marshes of southeastern Georgia, isolates of four taxa were recovered that bore similarity to some members of Halophytophthora but were highly divergent from isolates of Halophytophthora s.str. based on a combined sequence analysis of two nuclear loci. In phylogenetic analyses, these isolates were placed basal to a monophyletic group comprised of Pythium of the Pythiaceae and the Peronosporaceae. Sequence and morphology of these taxa diverged from the type species Halophytophthora vesicula, which was placed...

A co-evolutionary relationship exists between Endoraecium (Pucciniales) and its Acacia hosts in Australia Naturalis
McTaggart, A.R.; Doungsa-ard, C.; Geering, A.D.W.; Aime, M.C.; Shivas, R.G..
Endoraecium is a genus of rust fungi that infects several species of Acacia in Australia, South-East Asia and Hawaii. This study investigated the systematics of Endoraecium from 55 specimens in Australia based on a combined morphological and molecular approach. Phylogenetic analyses were conducted on partitioned datasets of loci from ribosomal and mitochondrial DNA. The recovered molecular phylogeny supported a recently published taxonomy based on morphology and host range that divided Endoraecium digitatum into five species. Spore morphology is synapomorphic and there is evidence Endoraecium co-evolved with its Acacia hosts. The broad host ranges of E. digitatum, E. parvum, E. phyllodiorum and E. violae-faustiae are revised in light of this study, and nine...

A re-appraisal of Harknessia (Diaporthales), and the introduction of Harknessiaceae fam. nov. Naturalis
Crous, P.W.; Summerell, B.A.; Shivas, R.G.; Carnegie, A.J.; Groenewald, J.Z..
Harknessiaceae is introduced as a new family in the ascomycete order Diaporthales to accommodate species of Harknessia with their Wuestneia-like teleomorphs. The family is distinguished by having pycnidial conidiomata with brown, furfuraceous margins, brown conidia with hyaline, tube-like basal appendages, longitudinal striations, and rhexolytic secession. Six species occurring on Eucalyptus are newly introduced, namely H. australiensis, H. ellipsoidea, H. pseudohawaiiensis, and H. ravenstreetina from Australia, H. kleinzeeina from South Africa, and H. viterboensis from Italy. Epitypes are designated for H. spermatoidea and H. weresubiae, both also occurring on Eucalyptus. Members of Harknessia are commonly associated with leaf spots, but also occur as...

A review of the Ustilago-Sporisorium-Macalpinomyces complex Naturalis
McTaggart, A.R.; Shivas, R.G.; Geering, A.D.W.; Vánky, K.; Scharaschkin, T..
The fungal genera Ustilago, Sporisorium and Macalpinomyces represent an unresolved complex. Taxa within the complex often possess characters that occur in more than one genus, creating uncertainty for species placement. Previous studies have indicated that the genera cannot be separated based on morphology alone. Here we chronologically review the history of the Ustilago-Sporisorium-Macalpinomyces complex, argue for its resolution and suggest methods to accomplish a stable taxonomy. A combined molecular and morphological approach is required to identify synapomorphic characters that underpin a new classification. Ustilago, Sporisorium and Macalpinomyces require explicit re-description and new genera, based on monophyletic groups, are needed to accommodate...

Diversity of gall-forming rusts (Uromycladium, Pucciniales) on Acacia in Australia Naturalis
Doungsa-ard, C.; McTaggart, A.R.; Geering, A.D.W.; Shivas, R.G..
Uromycladium tepperianum has been reported on over 100 species of Acacia, as well as on the closely related plant genera, Falcataria, Racosperma and Paraserianthes. Previous studies have indicated that U. tepperianum may represent a complex of host-specific, cryptic species. The phylogenetic relationships between 79 specimens of Uromycladium were determined based on a concatenated dataset of the Small Subunit, the Internal Transcribed Spacer and the Large Subunit regions of nuclear ribosomal DNA, and the mitochondrial cytochrome c oxidase subunit 3. This study showed that the host range of U. tepperianum s.str. was restricted to species of Acacia in the ‘A. bivenosa group’ sensu Chapman & Maslin (1992). An epitype of U. tepperianum on A. ligulata is...

Endophytic and pathogenic Phyllosticta species, with reference to those associated with Citrus Black Spot Naturalis
Glienke, C.; Pereira, O.L.; Stringari, D.; Fabris, J.; Kava-Cordeiro, V.; Galli-Terasawa, L.; Cunnington, J.; Shivas, R.G.; Groenewald, J.Z.; Crous, P.W..
We investigated the identity and genetic diversity of more than 100 isolates belonging to Phyllosticta (teleomorph Guignardia), with particular emphasis on Phyllosticta citricarpa and Guignardia mangiferae s.l. occurring on Citrus. Phyllosticta citricarpa is the causal agent of Citrus Black Spot and is subject to phytosanitary legislation in the EU. This species is frequently confused with a taxon generally referred to as G. mangiferae, the presumed teleomorph of P. capitalensis, which is a non-pathogenic endophyte, commonly isolated from citrus leaves and fruits and a wide range of other hosts. DNA sequence analysis of the nrDNA internal transcribed spacer region (ITS1, 5.8S nrDNA, ITS2) and partial translation elongation factor 1-alpha (TEF1), actin and...

Green and brown bridges between weeds and crops reveal novel Diaporthe species in Australia Naturalis
Thompson, S.M.; Tan, Y.P.; Shivas, R.G.; Neate, S.M.; Morin, L.; Bissett, A.; Aitken, E.A.B..
Diaporthe (syn. Phomopsis) species are well-known saprobes, endophytes or pathogens on a range of plants. Several species have wide host ranges and multiple species may sometimes colonise the same host species. This study describes eight novel Diaporthe species isolated from live and/or dead tissue from the broad acre crops lupin, maize, mungbean, soybean and sunflower, and associated weed species in Queensland and New South Wales, as well as the environmental weed bitou bush (Chrysanthemoides monilifera subsp. rotundata) in eastern Australia. The new taxa are differentiated on the basis of morphology and DNA sequence analyses based on the nuclear ribosomal internal transcribed spacer region, and part of the translation elongation factor-1α and ß-tubulin...

Soral synapomorphies are significant for the systematics of the Ustilago-Sporisorium- Macalpinomyces complex (Ustilaginaceae) Naturalis
McTaggart, A.R.; Shivas, R.G.; Geering, A.D.W.; Callaghan, B.; Vánky, K.; Scharaschkin, T..
The genera Ustilago, Sporisorium and Macalpinomyces are a polyphyletic complex of plant pathogenic fungi. The four main morphological characters used to define these genera have been considered homoplasious and not useful for resolving the complex. This study re-evaluates character homology and discusses the use of these characters for defining monophyletic groups recovered from a reconstructed phylogeny using four nuclear loci. Generic delimitation of smut fungi based on their hosts is also discussed as a means for identifying genera within this group. Morphological characters and host specificity can be used to circumscribe genera within the Ustilago-Sporisorium-Macalpinomyces complex.

Stem cankers on sunflower (Helianthus annuus) in Australia reveal a complex of pathogenic Diaporthe (Phomopsis) species Naturalis
Thompson, S.M.; Tan, Y.P.; Young, A.J.; Neate, S.M.; Aitken, E.A.B.; Shivas, R.G..
The identification of Diaporthe (anamorph Phomopsis) species associated with stem canker of sunflower (Helianthus annuus) in Australia was studied using morphology, DNA sequence analysis and pathology. Phylogenetic analysis revealed three clades that did not correspond with known taxa, and these are believed to represent novel species. Diaporthe gulyae sp. nov. is described for isolates that caused a severe stem canker, specifically pale brown to dark brown, irregularly shaped lesions centred at the stem nodes with pith deterioration and midstem lodging. This pathogenicity of D. gulyae was confirmed by satisfying Koch’s Postulates. These symptoms are almost identical to those of sunflower stem canker caused by D. helianthi that can cause yield reductions...

Taxonomic revision of Ustilago, Sporisorium and Macalpinomyces Naturalis
McTaggart, A.R.; Shivas, R.G.; Geering, A.D.W.; Vánky, K.; Scharaschkin, T..
Morphological characters within the Ustilago-Sporisorium-Macalpinomyces complex are defined explicitly. The genera Sporisorium and Anthracocystis are emended to reflect morphological synapomorphies. Three new genera, Langdonia, Stollia and Triodiomyces are described based on soral synapomorphies and host classification. The new classification of the Ustilago-Sporisorium-Macalpinomyces complex incorporates 142 new taxonomic combinations.
